You may be interested to contact Haui, he runs several R1Q2 AQ2 servers and is offering help to set them up, see: http://forums.aq2world.com/viewtopic.php?t=1153

I've not run AQ2 servers before so I can't really give you any help as to what configs or anything you would need. If you're already running one using a normal Q2 binary, simply swapping quake2 for r1q2ded should be sufficient.

As R1CH already said, if you already run your server with another quake2-executable just replace it with the new r1q2ded.
